In what situations should you transcode the videos?
If your videos are not H.264, MPEG4, AAC encoded MP4, MOV, M4V format, you'll have to. If your videos are over 720p, you'll have to. The iPad can't play other video format and anything with higher resolution.
If you want to enjoy content of different formats like MKV, FLV, M2TS, VOB, WMV, MOD, Divx, AVI, Xvid, etc in iPad, you can use an application like Moyea Video Converter for Mac to transcode these videos into iPad workable H.264 MPEG4 (*.mp4) format.
If you want to watch movies over 720p in iPad widescreen with maximum display, you can also transcode your videos into the largest 16:9 resolution the iPad's LCD screen natively supports: 1024 by 576 pixels. Of course, when you transcode a 1080p, 1080i movies, you will take them all the way down to 1024 by 576 pixels or 720p (1280 by 720 pixels) or less resolution with a noticeable drop in quality.
